When using these amp modeling software, do you still get the nuances of the guitars you are plugging in? I know my tele will not sound like my les paul when plugged into the same amp. Is this the case with eleven or will they all sound the same?????

No question, you will still hear the character of whatever source you plug in to Eleven, just like with a real amp. You'll want to adjust your input levels slightly differently for different guitars depending upon their pickup types (high output humbuckers vs. lower output single-coils, for example) or other electronics, but I use Eleven with my Gibson L6-S, Fender Jaguar and Fender Baso Sexto baritone guitar, and they definitely don't sound identical. Each one still has all of the dynamics and subtlety they would have with an actual amplifier.

NO amp simulator will give you the exact feel, characteristics, or exact tone that you get from a real amplifier, hence the term "amp simulator" BUT they do a great job of giving a really decent tone if you work with it. I was always a "Tube" guy and was endorsed by one of the best. It took me a long time to get used to amp sims. I DO have a reamp box and occasionally mic my amps if I want or just really need to hear that same tone or get that same feel, but I have little time now and, for example, scored a full movie soundtrack using Amp Farm all on a mix plus system and it flew great on it's own.

Again, as Andrew put it, it works and operates like a true amplifier, and you will hear nuances from changing guitars or setting on the amp.

Are they the same thing? No, and they are not designed to be, Do they do a really great job? YES!:D

Im convinced a Les Paul custom will sound like a Les Paul Custom no matter what. There is NO KILLING great tone. The guitar is SOOOO important.

The whole reason I bought Eleven was becuase to my ears it let a lot more of the wood out of the guitar shine through compared to the other amp sims. Eleven seemed to respond much more like real amp to things like changing pickups, adjusting the volume and tone controls. Couple this with what seemed to be the best pick response and I was sold.
